The former is military while the latter is civilian -- as far as the
Klingons recognize a difference between these two concepts. Think of them
as the General Staff (which is called the "Joint Chiefs of Staff" in the
US) vs. the ruling Council of Ministers.

Some quotations...

"On the Homeworld, there is a great hall where the leaders of the Kingon
High Council [{tlhIngan yejquv}] meet to determine policy and decide upon
the fate of the Empire. Gowron currently presides [{che'}], named leader of
the High Council [{yejquv DevwI'}] by Captain Jean-Luc Picard, who was
acting as Arbiter of Succession [{cho' 'oDwI'}]." (Skybox Card S25). The
{yejquv DevwI'} is also referred to as the {Qang} "chancellor" - e.g. 
{ghawran Qang} "Chancellor Gowron" (KGT p. 198).  The "Great Hall of the
High Council" is called {yejquv vaS'a'} in "Conversational Klingon" and is
a tourist attraction. 

"The official Klingon {QI'} is the Klingon Defence Force, or {tlhIngan
Hubbeq}, which is run by the Klingon High Command, or {tlhIngan
ra'ghomquv}." (KGT p. 51) "The highest military officer, the head of the
Klingon High Command, is the {la'quv}, usually translated `Supreme
Commander.'" (KGT p. 52)  This {la'quv} could also be Gowron (who is
certainly a member or the High Command) or someone else, in charge of
routine fleet movements, logistics, personnel, etc. During the recent
Klingon-Federation war, this may have been General Martok (actually, the
Changeling impersonating him).
